Help with Making Package Product with Choices (i.e. Baker's Dozen)

I am building a site for a cupcake store and they want to sell online.  Great!  Problem is that they want to sell two different bundles for each of their three categories as such:

All standard cupcakes are $2:50 ea., or $14.25 ½ doz., or $28.00 per doz.

All Alcohol infused cupcakes are $3.00 ea., or $17.25 per ½ doz., or 33.50 per doz.

Cupcakes created using the "Cupcakes Creation Station" are $3.50 ea., Or 19.50 ½ doz, or $39.50 per doz.

Now I tried to make the bundles by just applying a volume discount but since the price doesn't divide evenly there's no way to make 6 cupcakes equal $14.25.

So then I tried the Product Builder extension but you can't choose multiple items to make a bundle plus you can't apply a flat price to a bundle with that extension.

How can I make this happen?  Ideally the customer would choose to buy a "Half Dozen" as a product at $14.25 and then choose which products from a checkbox group.  Can this be done with custom fields?  Help!!!

I am doing a very similar site, with the same sort of options. And it has taken me days to figure it out, and I am still trying to figure it out for certain options-so I will show you what I have done..Here is my test site that I am working on.
For the cookies category, similar set up, customer wanted Singes, 1/2 dozen and Full Dozen

First went custom fields and created Available- Generic Child Variant- Cart Attribute Yes, and all other options to No and make sure it is published
So, what I did, was created three child products with price for each package. This has to be done for each product that you have these options for.

Then I went into the product and custom fields and choose "Available"
You will see the Custom Field open, with Product Name- leave value blank- if you put 0, you will see a message that Price is not available in your drop down list

Viola, you know have a drop down box with your child items in it...you will also see that it drags the Parent in there, which you don't want. I found a thread on how to modify the code to replace the parent item with words of your choice ie "Please Make your selection" . Which at least leads the user to pick on an item in the drop down list. Not entirely ideal because if the user just presses add to cart button, it actually adds the parent item to cart.

And from what I read, there is no check box plugin developed as of yet...and looking back on your post..I see that you need more functionality then what I provided  ..

Hey that's alot closer than what I've got.  It basically makes it so that I can set the flat price for the packages.  Very nice. 

Like you said though, it's not perfect.  I'm really looking for a way to choose the package and then select which items belong in the package.  However, I've realized another problem with this.  If there was a checkbox list to choose which products belong in the package, that would imply that there would only be 1 item per product allowed in the package.  I'd also need to be able to then have quantity selectors for each product... meaning you could buy 3 of one product, 4 of another and so on....wow...this is getting complex.

Any additional help is appreciated.

It took a bit of work and was not the most efficient way that could probably exist but essentially I just made the bundles as products and then used the plugin to create the options for what items they wanted in the bundle.
