The majority of our orders come in are paid for through paypal. Most of them change to confirmed status once the payment is processed. But on a few occasions we have some that say pending even though the payment went through. Any ideas what I can check?

It is all to do with PayPal forwarding the IPN messages
It can be very random when they do not forward a message and for no reason at all but, it tends to only happen rarely and then, after a "blip", everything runs normally.
You can check your paypal logs in VM to see if there were any error messages
They will be in the place you have set for storing logs in your Joomla config
