I'd like to add a shop to my existing website, to be access through a menu option, can this be done?
I have a T3 template, are there any issues to expect?
I use sh404sef will this cause issues?
I use K2 will this affect VM
I don't want to be caught up for days getting VM to work as I have with another shop.

you don't supply much info! Joomla version?
VM is an extension to Joomla.. none of the above extensions should affect it.. it has its own templates and css - there can always be styling conflicts but it is only css
sh404 isn't required so you could switch it off for VM
K2 will have no effect

The key this is if I install virtualmart onto an existing website, can it be accessed as a menu item or will it overwrite what I already have?

VirtueMart is simply another Joomla component. It does not "overwrite" anything. You must have menu links to the VM component else it will not work - and nobody would be able to find it! But they are just additional menu items.
