VM SEF links do not work when SEF URL Rewrite is enabled in Joomla configuration, both if added to a menu or clicked in a page content. Deactivating the Joomla "URL SEF rewrite" option, the site works correctly also when "Activate SEF" is checked (and also works if you check the "add a suffix to URL" option)
Tested on J 3.3.1 - VM 2.9.6/7 (not tested on previous ones) - Ubuntu 12.0.4 LTS - Apache 2.4.9 - PHP 5.5.12:

Any new? v 2.9.7 has disappeared...

It is still interesting, could you do the test with j2.5? I use apache with rewrite on usually, maybe in vm3 trunk deactivated and not noticed.
