I used to have a fedex shipping plugin for VM1 that broke down the cart packages for a more accurate quote. (http://forum.virtuemart.net/archive/index.php?topic=47854.0;wap2). I've taken that same idea and imported it into a VM 2 shipping plugin. The version for VM 1 required hacks, but with VM 2's custom field feature, it is now hackless!
Not only does it generate FedEx quotes based on packages, but you can also have labels automatically generated upon an order confirmation.
