How to change custom handling charge configuration?

We ship Hazchem and we need to be able to impose hazmat (handling) fees on some products but not all. We only ship fedex and use the fedex shipping module. Currently we just include the Hazchem fee with the product price but this has been a hassle and is now no longer an option because we need to integrate our virtumart with QB. Please reply here so that we can talk more about it
