I am using Joomla 2.5.16, VM 2.0.24c and JoomSEF 4.5.1 (I am using the JoomSEF VM extension).
I have recently created 3 sub-categories of a main category and they do not appear nor on the VM Category module, nor on the main category page, nor in the JoomSEF SEF URLs section.
I have only one menu item pointing on my VM products catalog (please see at : http://www.contat-decolletage-usinage.fr/produits).
Don't really know if it is a VM or a JoomSEF issue but I am stick there.

I can add new products without problems but sub-categories won't show up.
I have a menu item linking to the VM2 Wishlist module but desactivating it didn't solve the problem.
First turn off SEF. It is usually not possible to debug with a third party SEF active.
Do you have products in the sub-categories?

Yes I have products in 2 of my 3 sub categories.
Sub categories still do not show up.
The problem affects any categories.
I can create new products.

I had to reactivate JoomSEF as the site is under production.
Hmmm... seems that I forgot to set the vendor in my categories :P
