On my site's homepage there are 3 modules for discounted, topten and newest products of the shop. What I want to do is to hide OUT OF STOCK products. I mean, I want them to be shown in other categories or that they could be found by the search, but I want that discounted, topten and the newest products won't contain out of stock products.
What can I do?

Nobody can provide suggested edits for such an old VM. Test updates on a copy of the main site to check for template problems.
Well, for some reason, when I check for Joomla updates in administration panel it says 2.5.11 is up to date. I am going to keep with it.
What's about VirtueMart, I know it is old. But e-shop has 3000 products and been live for 2,5 years now. I am not so good into webpages still and I am afraid of losing data or any other negative site impacts.

Get yourself a test setup of your site and test the upgrade to see what impacts there might be.
You will realise how negative it can all get - if/when your site gets hacked!!

and 2.5 years without being hacked proves the VM is safe and secure.. use the same theory with my car maintenance... (and heating)

OOPs - I trusted that jenkinhill had checked the versions!
I worked out that J2.5.11 is a long way from J2.5.28 - and maybe had a bug that claimed it was up to date, but AFAIK the update checker for J2.5 no longer works...... Something to do with the J2.5 series being "discontinued".
As for VM 2.0.26a, that is over 2 years old now.
I have had the "pleasure" of rebuilding two hacked sites that were referred to me since Christmas. One J3.2 and one J2.5.0! Neither had the December patches applied, one was being used to send out mass spam, and the other completely defaced with links to Russion porn sites. It cost the site owners money, a loss income and a loss of reputation. And all for a lack of attention to security.

Re Joomla updater.. I have seen this before (doesn't excuse actually ignoring advice) .. and it is sometimes linked to the database not being up to date (use Extension Manager: Check Database -> Fix) and / or clearing the Updater cache under extensions - update..
