I uploaded logo images for shipment and payment but I can't choose them.
You must put them in the correct directory !

I have also the same structure in images/virtuemart/shipment and if I move image there I have it.
Maybe some configuration os VM is broken.

Without VM version and Joomla version You can not tell which path is the correct one.
Joomla has abandoned the old structure, and so has VM done to comply. But VM does not delete or move old images. This You have to do Yourself. If something is broken then it is Joomla that decided to ditch the old stories directory.

Then the new structure without stories is the one to use. To be consistent you may also change the paths for media files in configuration. The old paths work since you can apply them in configuration. But for payments and shippings theycan not be changed in settings. Thread carefully and remember to move files if necessary.
