mywebsite.com/parent-category/product1 give rel = "canonical" mywebsite.com/product1
mywebsite.com/parent-category/product2
rel = "canonical" mywebsite.com/product2.
Is this correct?

In the Vm config : SEO tab, check full URL, so all category get added to the link.

Yes, full URL in SEO tab, this would happen when I installed com_virtuemart.3.4.5.10063, before that the canonical tag gave the correct result.

But 3.4.5 is not a stable release, you should not use it in a production site
