VM category menu conflicting with main menu

Hi,
I am working in Joomla 3.4.1 and VirtueMart 3.0.8

I have created a category side menu module in VM. When using this to click through to the various categories and products it works fine and when I add a new category it pops up in the menu automatically which is what I want, which is great. This means there is no actual Joomla menu item attached to the VM category, but my client wants to be able to have the category appear automatically in the side menu and not have to manually assign it to a menu item.

However, if I click through to the shop using the top menu and then click on the desired category in the side menu, even though it is the same menu and the same categories and products, it does not display any products. It seems to be looking for a different url. How can I get it to look for the same url?

To click through to "aggregates" from the side menu the link is http://buildersmerchantonline.com/beta/index.php/component/virtuemart/view/category/virtuemart_category_id/22
To link through to the same category from the top menu is http://buildersmerchantonline.com/beta/index.php/shop/view/category/virtuemart_category_id/22

Ideally I would like the link just to be http://buildersmerchantonline.com/beta/shop/building-materials/aggregates (The beta will disappear when it goes live.)

I have SEO disabled in VM and SEF URLs enabled in Joomla.

Can anyone advise?

Well now I have enabled SEO in VM again and it seems to be working ok. That's strange as we tried loads of combinations yesterday.
